I'm kind of dubious about the benefits of Pilates, but I'm even more dubious about swinging a racket around.

Badminton's not bad on the hands (very little effort to get the birdie to move, and the racquets are very light, and I've found it to be an enjoyable sociable sport. Don't know about Pilates, but strong exercise that might involve the wrists should get checked out by your doc first.
pilates is great if you have back problems and shouldn't affect carpal tunnel at all. badminton, on the other hand...
I can do badminton any time, and I know what it'll be like. I rarely have a chance to do Pilates, and it sounds like it'd be fun to see what it is like.
